...Primus frag it, I just came up with a fairly convoluted reason for this, and it somehow ties in a teeny bit with my most recent CJ-writings:
Jumper knew all along because his creator is a Decepticon that is loyal to the cause even if he dislikes Megatron as a leader. And Jumper is with the Autobots because his creator didn't want any other 'cons to know about him but has kept in contact with the bot... and when Megatron and the surviving 'cons get sent to the stockade post-Endgame, a certain head of Cybertron Intel is going to have a long "talk" regarding how many times the Decepticon leader offlined his creator.

[There's also a teeny bit saying that Jumper will be looking for a way to (a)get the All-Spark/Matrix-bling away from Optimus and (b)locate Starscream's body and see about bringing him back online... and then having some quality parent-child time in the form of kicking Megatron around (because stasis cuffs are wonderful, wonderful things)]
