A list much shorter than the ones I used to come up with...
Short lists like this is what happens when I no longer have internet at home. And yes, I LIVE!
1.Hook disappears and not even the other Constructicons can sense him. The Decepticons all think he was either kidnapped or killed by the Autobots. The truth is though, that he left by choice. He was, frankly, sick and tired of his life.
2.Rumble finds an interesting book. One that he loves. And now he's on the hunt for a human child because he himself can't save them. Crossover with The Neverending Story.
3.Prowl doesn't recharge. Ever. And he doesn't need to.
4.The twins (Sunstreaker and Sideswipe) raise Cliffjumper, who is of Seeker descent. Not that they know of his ancestry. No, that would make things too easy for them.
5.Cliffjumper is badly injured and isn't expected to survive. Only one mech believes he still has a chance.
6.Praxus wasn't just on the surface. Not that any non-Praxian knew this. There are hundreds, perhaps thousands, of survivors hidden deep beneath the ruined city.
7.Cliffjumper: Supposedly of Seeker decent. Seekers: Protectors of Sparklings and Younglings. Cliffjumper's instincts take over.
8.I've seen 'Prowl was a thief before the war fics'. But what if his past was darker than that? What if, before the war, Prowl was an assassin? Or, if he didn't hire out his services, what if he killed those mechs and femmes the authorities couldn't catch? I don't think Optimus would want a killer like that as one of his officers, at least early in the war, so it makes sense that no one knows what he used to be. But why did Prowl join the Autobots, and not the Decepticons, if the Autobots were the ones that couldn't stop the ones he hunted in the first place?
9.One in ten of Praxian pregnancies results in miscarriage. Of those, one in three carriers follow their sparkling into death. Even 'healthy' pregnancies are difficult. Praxians have kept this a closely guarded secret as they see it as Primus' disapproval/punishment over some mystery offense. But what will happen when Prowl gets pregnant and everyone's wondering why he's more resigned than excited? And why Smokescreen and Bluestreak are so terrified for him?
10.2007verse (ignores sequels) crossover with BTVS. Prowl and Red Alert crashed on Earth at least ten years before Bumblebee arrived. They landed in Sunnydale, California (AKA the Hellmouth). They get involved in protecting humans from the supernatural and eventually join the Scoobies and stay with them throughout everything, including the sinking of Sunnydale. Eventually, though, they have to join up with Optimus and his group (and keep them from finding out Earth's supernatural is more than just stories). BTVS' series finale takes place before the 2007 movie. Also, I'd like Prowl to be a motorcycle (but with G1 personality and colors), because I like the idea of him being small. It's not necessary though.

Because even as inefficient as the Autobot government was, Prowl was still an Autobot at spark (even if most Autobots would have been disgusted by his profession). Also, he wanted to make the Autobots work better than he was seeing when he was working as an assassin, so he joined up with an intention to clean up their act. When the war broke out, he was in the right spot to keep the Autobots in some semblance of order, as he saw it.
Since then, Prowl's concept of efficiency is one of the major factors keeping the Autobots alive and fighting.

I am wondering who in the Scoobies would make good regular partners for them. The idea of Buffy with a cool motorcycle who also acts as a regular protector (who, frankly, she feels she doesn't need - Slayer and all that) and advisor, but I don't know about Red. My thoughts for him is either Willow or Giles (or maybe he initially masquerades as Giles' car, until Giles goes back to Britain, then acts as Willow's after that).

I was thinking spy, but your idea is much better. Though he'd have to have much more influence over them than just as 2IC and Chief Tactical Officer. He'd have to subtly manipulate the personal views of those in charge, who would in turn influence the rest. To be able to successfully do that, he'd basically have as much power as the Prime, I think. They're lucky he's not actively seeking power or he'd be a much bigger problem than Megatron.
It'd be interesting to see what would happen if someone noticed what he was doing. Would it cause them to doubt his motives and loyalty to the cause, or would they understand his reasons?
BTVS Xover Bunny:
Buffy would be a good choice for Prowl's partner, though I don't see him as her protector. Maybe Dawn's. *thinks* If they showed up before Dawn, would they be affected by the memory spell? And if they should up after, would they notice she was different?
As for Red, I like your choices and wonder how Giles would handle his paranoia. Put it to good use, probably. Willow would probably try to teach him some magic... I wonder if Earth magic would work for Red and Prowl if they really tried. Maybe spells that have something to do with stars...
Either way, the other Autobots won't know what hit them.
And might think they're glitched, if Red and Prowl have picked up Scooby Slang.

The matter of the memory spell - did it also affect digital records, to add a paper trail of Dawn's existence? If it did, I can imagine it could affect Prowl and Red as well, but maybe it'd make an interesting aspect if they have spark memories of there being no Dawn, and are trying to reconcile it with the memories (cue Red constantly going into paranoia fits over Dawn, at least until it's found out she's the Key).
Maybe magic needs to be channeled through their sparks - that is what I've always considered the part that truly makes them alive, so going on that logic, it may also be able to handle magic - just as a different form of energy.

argumentconversation would be interesting to see. I bet Red would record it.And I just had a thought. As a motorcycle, Prowl is really small for a Transformer. Buffy is short. There. Something for them to bond over. Of course, Buffy wouldn't have actually almost been stepped on by her friends, so maybe Prowl will win that one.

It must have since she did go to school. But would the spell only create records she would need for the short time the monks thought she'd exist? School records, but no birth/hospital records? I don't know if that was brought up in the show.

Two sets of memories that don't completely match up. Hope Ratchet never learns of this. He may try to figure out the reason, and I doubt Prowl and Red (and the Scoobies) would be willing to reveal what Dawn really is, even to their friends.

Good idea! Though I wonder what affect that would have on their sparks. Would it change their spark energy, infuse it with magic, perhaps enough so that Prowl and Red can be called Magical Beings, rather than just aliens? Maybe the magic would bind them to earth (and various demensions connected to earth) somehow. If the Autobots and Decepticons were to ever leave, could they follow? Would they want to after becoming so connected to the earth and her magic?
Also, regarding magic, what styles, I wonder, would they have the... nature to learn. Red, I bet, would excell in protection spells, perhaps also spells that detect oncoming danger. Prowl, I think, would be good at slightly darker spells. Don't know why. I can also see Prowl having visions, not of the future but of what's happening now. After all, he needs to know what everyone is doing if he's going to make his battle plans.
I could keep going, but Creepy Library Girl keeps announcing that the library is closing. So, I gotta go.

Well that ends up in the realm of what the writer wishes to expand on. It might however make the issue a but harder to work out if there's no holes in the records, so the only way Red and Prowl can detect something is wrong is through their "missing" spark-memories.

Now that you remind me of them, yes! Just like them!
That could also open up the issue of Prowl and Red's respective glitches, and the question of whether they can only "see" Dawn is not "real" because of those (it's not, really, but the subject would make a great scene).
