Hi! I'm n00bin' it up over here, but I was sitting in class when the word "altruism" was said, and this was he bunny that bit me: 
 

A lot had changed on Cybertron since the beginning of the war, and many of the battle tactics didn't include just weapons, but viruses as well. Imagine the damage a well coded virus could create; it could easily cripple a mech's weapon systems, wipe clean a memory cache, or completely destroy a processor. The Autobots and Decepticons have had millions of years to adapt and fight off these viruses with specialized anti-virus software and defense programs, however, Skyfire's been frozen in ice since before the start of the war. And as many of us know it takes only a second to get a virus on our own computers, so imagine how quickly Skyfire could catch one through a communications link or transmission of any sort.

Now I'm not saying the Autobot's didn't retrofit the poor guy with their defense programming before they brought him aboard, but he easily could have caught a trojan of some sort beforehand, especially so if he were with the Decepticons, wouldn't you think? So what do the Autobots do when their resident taxicab suddenly passes out during some routine exercise? What if he's deathly ill and no one knows how to help him?
