The big question is: Have Cybertronians been on Earth?
Almost all continuities have them, one way or another, visit and/or live on Earth for a while - usually during the 20th/21st century. So, were the Autobots on Earth for a while in the Enterprise's history, and have since left and gone back to Cybertron?
If they were, it's quite possible the Enterprise has records in their databanks about Cybertronians, facts about the War, about the major players on either side, about what they did while on Earth.
There's also the question of whether the war is still going, or if it's over. If it's still going, I would imagine the Federation have made the whole scetor of space around Cybertron an area under severe warnings to any and all ships. If it's over (and the Autobots won), then likely Cybertron is a part of the Federation, or at least an ally.
A more interesting story would come from the War still going, just moved back onto Cybertron and away from humans (and Vulcans for that matter, but then maybe Vulcans have known to avoid the Cybertronian sector long before their notable pass through Earth's system).
Despite warnings, the Enterprise is forced to enter Cybertronian space and ends up unfortunately embroiled in the war when they encounter Decepticons and are subsequently saved by Autobots. They then start uncovering what is a government cover-up from long before even Zefram Cochrane's achievement about the true first contact - it wasn't Vulcans who noticed the first warp flight, it was when Cybertronians came to Earth and fought several key battles of their war on humanity's humble little planet.
On the Autobot side of things, there is a fair amount of surprise and interest to find out that since they left, humanity has advanced in their space travel capabilities and now is at the head of an expanding alliance of sentient-inhabited planets (the Federation).
As you can see, plenty of potential to your idea, but don't ask me to write it - I struggle with my humble TF/Sailor Moon ficlet series.
I decided I'd rather leave that to the writer, I only provided the idea as I'm a writer who can't write with limits. I do understand where you are coming from though and you have a wonderful idea on where to take it. Maybe someone else will do it?
Yeah, I have no problem if someone wants to run their own way on a plotbunny, but I just like to comment with my thoughts just in case they help someone who decides to pick up the bunny and run with it.
There actually is one good ST/TF crossover that I've read if you're looking for something already written. Not really along the lines of one going to visit the other though. It puts Ratchet and McCoy on the same ship. Can you just hear the snark? Let me dig up the link.
