1. The Autobots believe Perceptor is a prisoner of the Decepticons. But he's actually the prisoner of another Autobot and is being kept within the depths of the Ark.
2. When the Ark was being built, a killer stashes the body of his latest victim within it's walls. The body is not found and the walls are sealed up. However, the body wasn't as dead as the murderer thought. The victim, a youngling named Perceptor, laid in stasis for a long time while his repair systems worked on his injuries. When he woke up and found himself trapped within the walls of an unknown ship... well, he panicked. Too scared to leave, Perceptor made the walls his home. He made an exit so he could get Energon, but he doesn't stay outside for long. Teletraan is the only one who knows he's there, the semi-sentient computer basically adopting him and teaching him and helping him hide. Some of the other Autobots think he's a ghost. Some believe he doesn't exist at all. But all have heard him at least once during their time on the Ark.
3. Several Autobots find themselves pregnant. And they have no idea how they got that way since none of them have interfaced in a while. So... spawn of Primus? Unicron? Alien Experiment?
4. Smokescreen/Red Alert. Bonding over blackmail.
5. "When is too late, too late?"
6. Perceptor tries to kill himself, changes his mind, panics, and calls Ratchet for help.
7. He was real. And he was no ghost.

This one would be interesting if whoever picked it up knew the book (and yes, you have the right book, though I'd quibble about the writer - Virginia Andrews died in 1986 and anything labelled "VC Andrews is by the ghost writer who her family hired after her death. My Sweet Audrina was definitely a Virgina Andrews book) and carried out the same basic plot.
Basically, Audrina didn't have an older sister, the perfect older sister she always heard about was really herself, from before a rape she suffered and trauma made her blank out her life.
It's possible that this plotbunny could be allied with 155 - 155. You know those people who lure people into their homes and trap them, rape them, and keep them until they tire of them? Well, Perceptor was once a victim of one of them.

Another one Not-Maggy pounced on - he had stalker who submitted a song to a regular Autobot music game (I'm going to post a summary of the Music Game soon) that says something very like this. The song was intended to slam Rodimus, whom Magnus was bonded to (under unnusual circumstances).
The song really exists, it's titled "He Don't Love You", by the Australian band Human Nature.

Yet another Not-Maggy found intrieguing - the mega-bunny I mentioned about, with the stalker, has a situation where Rodimus Prime is badly injured. It'd put a bit of a different tilt on Perceptor's part if he's Roddy's creator.

Magnus has become bonded to Rodimus Prime to heal a spark-wound Rodimus got in battle. This happens only weeks after Rodimus became Prime.
Sometime later, Optimus is reserected, and Roddy is trying to persuade a stubbornly honourable Optimus that he needs to accept Magnus' love again, because it is practically destroying Magnus that Optimus is holding him at arm's length over the bonding (especially when Roddy is quite willing for Optimus and Magnus to be together).
Both quotes, I see Roddy saying something akin to them in that conversation - that if Optimus would even just smile for Magnus, it'd make Magnus happy, and that Magnus would die for Optimus, though it'd be preferable if he lived for him instead - if Optimus would just let him do so.
As for the whole mega-bunny, it is now posted.

But since this is *combat* kindergarten, Red is praised for this (and he'd never been praised for anything in his life, ever). He nervously apologizes to Inferno when he comes back online, but Inferno just laughs and waves it off. It's the start of a beautiful relationship.

More ideas: A Decepticon agent hidden among the Autobots buys Perceptor from a slave dealer to use his powers or knowledge, then alters the 'paperwork' to make it look like he bought Perceptor from a legitimate exotic pet shop. If the Autobots saw a slave doing super awesome sciencey stuff, they might consider freeing and recruiting him; but if the 'Con agent told them Percy was a pet, not only would they not object morally, but if they saw him playing around with science equipment (or trying to communicate a plea for help), they'd just say 'Oh, how cute!' and shoo him away from the lab.

...I can explain. Okay. 2007verse. So Hound's brother had the same holographic ability, but he was much more skilled with it. He sees a Decepticon war cruiser coming toward him, preparing to ram him, and he knows that all the humans are doomed if he doesn't do something. Thinking fast, he realizes there's no way to rescue himself if he wants to save any of the humans. The Decepticon cruiser was cloaked, invisible - wait! The 'Con cruiser was Mirage's brother! Yes! So Hound's brother creates a hologram covering the cruiser to make it look like an iceberg (because he loved Earth's nature as much as his brother would later when he arrived, so he wanted to die as a result of a great force of nature), so this big iceberg appears out of nowhere. They crash, and as Hound's brother sinks he uses the holographic ability to hide the few humans who managed to escape. Maintaining the huge illusions for so long drains his energy and sends him into stasis. His spark energy diffuses throughout the whole ocean, and years later it revives Megatron!

2. When the Ark was being built, a killer stashes the body of his latest victim within it's walls. The body is not found and the walls are sealed up. However, the body wasn't as dead as the murderer thought. The victim, a youngling named Perceptor, laid in stasis for a long time while his repair systems worked on his injuries. When he woke up and found himself trapped within the walls of an unknown ship... well, he panicked. Too scared to leave, Perceptor made the walls his home. He made an exit so he could get Energon, but he doesn't stay outside for long. Teletraan is the only one who knows he's there, the semi-sentient computer basically adopting him and teaching him and helping him hide. Some of the other Autobots think he's a ghost. Some believe he doesn't exist at all. But all have heard him at least once during their time on the Ark.
Have you ever seen the flick "Bad Ronnie"? (I think that's what it's called... myself, I've only seen spoofs...) Sorry, that's what this reminded me of.
